Can't boot with graphics card or JPWR3 connector plugged in

Motherboard: z77 Mpower LGA 1155 "Big Bang"
CPU: Intel Core i7-3770K 3.50 GHz LGA1155 CPU
Graphics: Several available but prefer the GTX 660
RAM: Kingston Hyper X Kingston 16GB 2400MHz DDR3 CL11 DIMM 4x 4gb (16 Total)
PCU: CoolerMaster Silent Pro Platinum RSA00-SPPAD3-US 1000W Power Supply OR Corsair CX600M

So about a month ago my computer just plain would not power up. I could not figure out what was going on so I called MSI.

Several USB ports and the onboard audio had stopped working a few months back but it still functioned fine.

But not powering up is an issue.

So I did an RMA and got this identical refurbished board back.

Plugged everything in like normal, with the exception of the power supply, I used my back up just in case it was the one that messed everything up.

About a week later I went to turn it on, same thing it was doing before.

Now I can get it to boot up and load windows, everything is fine EXCEPT if I go and plug in a GPU into any of the PCI express lots OR if I connect the Jpwr3 power connector on the mobo into the power supply.

as long as nothing is plugged into a PCI express slot and the JPWR3 is unplugged it boots right up...

I tried clearing cmos, I tried switching to the second BIOS, disconnecting the battery.

Nothing will let it power up, and if I do connect a GPU and try to power up, it flickers on for a microsecond and will not do anything unless I completely disconnect power and unplug the graphics card.

Did I just get the short straw and get yet another defective motherboard?

Hi,

What if you boot the system out of the case, on non conductive surface like wooden table or motherboard box?
Did you try single RAM stick?
What's the BIOS version?

motherboard is not installed in the case at the moment to rule out shorts.

I have tried multiple graphics cards to no avail, If I plug in Jpwr3 it won't do anything except flicker.

Same thing if I try just a video card and its power connector, flickers on and won't do anything after that.

Have you possibly managed to write the previous board's S/N just to compare if MSI sent you exactly same board back (the bad one) or similar?

Have you thought about bad processor? Are you able to test something different?
