I've got the MAG PANO M100R PZ case (the version with the 'step' PSU shroud, and space for two 120mm on top of it) and a MAG A1000GL PCIE5 PSU..

The case has a dust filter on the bottom.

Should the PSU be mounted with the fan on top or bottom? I've seen pictures of it both ways. If the fan is on top, it is pulling air from inside the PSU shroud enclosure, as well as from the inside of the case.

As for ventilation of the case itself, I have the standard setup of three 120 mm intake fans on the right front side, one 120 mm intake fan on the lower bottom front, one 120 mm exhaust fan in back, and three 120 mm exhaust fans blowing over and AIO radiator up top.

So, back to the question - should the fan be on top, and potentially sucking air from inside the case and blowing it out through the PSU, or should it be on the bottom, and bringing in fresh air from beneath the computer and blowing it out the back of the PSU?

if a Case allows it its usually better to have the PSU fan facing Down pulling fresh air into itself so its not messing with creating chaotic air paths and its not sucking in heat from Inside the case to try keep itself cool.

Thanks!
I've gone and flipped it over, and then redid the nest of cables underneath. Again.

Yep. If there's a dust filter below the PSU, orient the fan downwards, so the PSU only has to deal with its own heat, not with that of the other hardware as well. The only exemptions of that rule would be with a passive PSU, or a semi-passive PSU where the overall power isn't enough to trigger the PSU's fan to come on very often, since warm air rises, so then you'd want the large openings towards the top.
