First M2 slot not working anymore?

Hello,
I have a Desktop with an MSI Z590-A PRO and 2x Samsung 970 evo plus gen 3 ssds
The CPU is a i9 11900K

I used to have them in slot 1 and slot 2 of the motherboard, one with Ubuntu and one with Windows. Everything was working perfectly.

I have updated the bios to the latest version (the previous version was the November 2021 version) and after I have done that, ssds in slot 1 are either undetected or unable to boot the os. I'd like to use slot one for the increased speednfuento the direct connection with the chipset. Any hint?

So are they undetected, or just unable to boot the OS? The former would be concerning, the latter could just be Linux not playing nice with the new BIOS defaults such as enabled Secure Boot. It's important that the SSDs are always listed here:

No, it is not shown in the bios menu. Maybe with the bios update they made slot 1 not compatible with Gen 3 M2? But even downgrading did not fix the issue.

The first slot gets its PCIe lanes from the CPU. PCIe is always downwards compatible, there is no way to make it not compatible with a PCIe 3.0 SSD.

Can you swap the SSDs to see if the other one is detected in the first slot?

So the SSD with Ubuntu on it is shown under System Status in the BIOS even when it's in M2_1?
But the one with Windows on it is not shown under System Status when it's in M2_1?

This is the one and only place they absolutely have to be listed at. If a drive is not listed there as on my screenshot, then something is wrong.
Either with the drive itself (if one drive is not detected, but the other one is), or with the slot/BIOS (if both are not detected in one particular slot, but in the other slot).

The drives are fine, they work perfectly in slot 2 and 3. When I use slot 1 things get weird. They are undetected in the bios. When Ubuntu is in slot 1, if I press F11 at boot it's detected, but not if I access the bios configuration.

That's very odd. Does it appear after CTRL-ALT-DEL and entering the BIOS again? You are checking under System Status in the BIOS, right?

Yes but still it does not work, I performed another test too.
By using only one M.2 device, they are both undetected in the M2_1 port (I check in BIOS, SETTINGS, SYSTEM STATUS) but they work fine in the M2_2 and M2_3 ports. I highly doubt this might be a hardware problem though, because it suddenly started doing this right after updating the BIOS. I have also performed these tests after resetting the bios settings to default. I have also tried to set the M2_1 max link speed to Gen3 but it didn't work.

I have the same problem with MAG B560 Tom WIFI !
After update on latest bios M2_1 NOT working anymore,
downgrade did`t help....

have you build raid before? can you check if changing SATA mode AHCI\RAID mode helps? also, can you share a screenshot of bios advanced mode\settings\system status?
do you also have dual system?

I hadn`t raid before, and have single system.
changing SATA mode AHCI\RAID mode didn`t help.

P.S. date on screenshot when its happened..

Can you include the pick of your Memory sticker it has info not included in the part number.
This makes sure it can be tested with Correct Memory type
