MSI X58 Pro-E GPU in PCI-E slot 4?

Still working on this cursed charity PC...
Normally on this board you'd put the GPU in PCI-E slot 2. But that puts the GPU (GeForce GTS250 1024mb) quite close to the CPU and it wafts hot air into the (stock Intel i7) CPU heatsink, which doesn't help keeping core temps down.

Since this MB supports SLI and therefore both PCI-E2 and PCI-E4 are true 16x slots and there are no other cards except a USB3.0 card that I can plug in anywahere, am I right in assuming I can just plonk the GPU in slot 4 and it will perform just as well as in slot 2?
That would give better airflow, less heat transfer and easier cable management.

If it its electrically x16, then there won't be a difference, but even if it is only x8 it will lose marginal amount of performance (almost unnoticeable in real world scenarios).
