Have you updated BIOS and vBIOS? vBIOS through MSI LiveUpdate.
Same goes for drivers.
Is benchmark the only ”low” score you are getting in? Can you share the URL to your result? Also have you monitored your temperatures?

I installed Msi LiveUpdate and it doesn't show anything needs updating

I have attached screenshot for gpu-z, cpu-z and 3dMark score

The temperature during benchmark looks normal 60 gpu and 50 cpu

Ok that looks rather low.
While running FurMark, or any other stress test, does GPUz show bus interface to be running at x16? As currently it's at x1.

Try to reseat the card.
If possible, test the card in another PC.
Otherwise you may need some help from MSI.

Found also in bios it is also showing as x1.
Tried reseating, and/or in another system?
Also verify if all the golden fingers are there, and check the PCIe slot for any damage.
I don't think it's a software problem.
Also not sure about this as your board spec is a bit unclear, but try the other PCIe slot on the board.

Your old GPU was also stuck at x1, is that what you mean?
Or do you mean that after reseating it’s still at x1?

So if both are stuck at x1, then the issue is the board OR the CPU.

Just fyi from other people having this issue if you installed drivers.

Hello there. I've had the same issue with my graphics card running at x1 instead of x16 and found it was caused by a third party PCI Bus driver installed by the graphics card software. As soon as I reverted back to the windows default driver my card is running now correctly at x16. Note I've also had to prevent the device from been updated automatically on each reboot. Hope you find it helpful.

Maybe anything with Built-in GPU-Z
Mine did it again today on Cold Boot after shutting down last night
Shutting down Windows again and powering back on strait away puts it back to normal
