Strange behaviour from X670e Tomahawk

Greetings good people,

I have been rocking an X670e Tomahawk for almost 2 years now, Recently, about 10 days or so, I upgraded the BIOS to ver. 7E12v1H, which is the latest at the time of typing this. I also reinstalled a copy of Windows 11. All is well execpt that sometimes when I boot my PC from a cold boot, the PC takes longer than normal to boot into Windows and windows feels very sluggish like even the mouse pointer jumps around and clicking or trying to open any app feels impossible—turning the PC off then on again from a cold boot fixes this.

2x32GB DDR5 6000T Gskill RAM
4080 SuprimX
512 GB Samsung 960 pro SSD for booting
2TB Kingston Fury SSD
1TB Samsung EVO 840 SATA
1TB Seagate HD
Antec 1350w PSU
 
Hi to all, new user on this board but pc enthusiast/gamer since 1982. I have just upgraded from Gigabyte B650 Aorus Elite mobo to the MSI X670E Tomahawk and this same issue was with Gigabyte B650 and with the Agesa 1203. Also a new Win11 patch is reportedly solving many stutters and slowdowns with Nvidia Gpu's. I have 5090 and many issues on my old board. Yet to test the new MSI.

Hi there, I got this board and I was looking for reviews or any info about the latest bios which is 7E12v1J version, I flashed this new version but my system kept rebooting itself, bluescreening and sometimes I got it to boot and be stable, I think it had to do with secure boot but anyway, I flashed back to 7E12v1H version which was my previous stable, even though my RAM when from 6200 to 6000 stable with this version, so any ideas? have you experience something like this?
 
I have updated the firmware. The issue I am facing appears randomly, so it will take time, possibly days, as it happens after a cold boot and sometimes after a normal Windows restart.
 
Hello, how does the system work? Have there been similar cases when loading Windows?
So far, so good, but the issue could still arise later or at any time. I need more time with the PC. I usually turn it on, and then I turn it off when I'm going to bed, which usually results in 1 or 2 reboot cycles. More time is needed,
 
Update: Today's first boot ended with a sluggish performance and a slightly corrupted background. I had to press reset to boot correctly. AGESA 1.2.0.3 are all bad so far.
 
Okay, here's a quick update, but it's a bad one! My PC just experienced its first episode of the issue, which was massive and sluggish, and it didn't go away with a restart. I tried restarting it five times, but it would still boot to a corrupted, slow, and sluggish Windows. A cold boot fixed the problem. The AGESA 1.2.0.3 is horrible, and the AGESA 1.2.0.3e is by far the worst.
 
I swapped from the Gigabyte B650 Aorus Elite AX with a 7800X3D because after installing a 5090 gpu I had these same issues. I am on the MSI MPG B850 Edge TI WiFi and was having same slowdowns so I swapped out the 7800X3D for 9800X3D and after 2 days the mouse slowdowns, freezes and lockups returned. I changed, experimented with different BIos settings but same issues. I am on very latest bios.

Then I changed three things. Put Memory Context Restore to Auto, (DDR) Power Down to Enabled and Gear Down to Auto - I had read it should be enabled. For 3 days now it has been rock solid and I have been able to put back my PBO Curve of Negative 30 with Scalar at x10 and boost at plus 150mhz. I could not do that before. Memory is set to Expo.

I believe this gen of AMD5 boards are very fussy with the memory settings. With MCR on Auto the 1st boot hung for nearly 3 minutes training memory but since then it is pretty quick but more import now it is 100% stable.

I had this issue since I got my pc with BIOS A44 on MSI X870 Tomahawk. Setting FCH Spread Spectrum to Enabled helped 100% and I didn't get any PCIe 3.0 boots anymore with A44 to A50.
BIOS A50 seemed to make things a bit worse, but still no bad boots.

My specs are:
Nvidia RTX 5090
AMD Ryzen 9 9950X
64GB Kingston Fury Beast Expo2

However, I decided to update to A60 today and the very first boot was, even though Spread Spectrum Enabled, PCIe 3.0.
It wasn't lagging too much, so I didn't notice until I had a look at hwinfo, but after starting a game, I got NAKS_SENT (negative acknowledgment PCIe errors).

Explanation: Usually, with PCIe 5.0 and power mode maximum performance, I don't get any NAKS_SENT and their number greatly reduced after the latest Nvidia drivers. I only get them in PCIe 5.0 in nvidia power mode normal and/or ASPM enabled. During the bad and laggy boots however, I also get NAKS_SENT in PCIe 3.0, so I assume this could be connected. You can check for PCIe bus errors like these in hwinfo or nvidia-smi pci -gErrCnt in powershell/cmd.
I also have a Logitech Mouse (G 502 X) that uses a wireless receiver. I will try to boot without the receiver plugged in, but I'm really out of hope.

Honestly, I think motherboards should work out of the box without such complicated measures to take!
I also contacted MSI and they told me that it is not normal behaviour and I should do a BIOS update and set PCIe gen to 5.0, but I think they didn't even read what I wrote. Just changing another setting in BIOS doesn't really solve the problem! It shouldn't be necessary to change a setting in BIOS to use a PC normally. Plus, every BIOS update I did made things worse. I just did it for security reasons.
