Very odd problem with Boot sequence

When I first set my system up, everything ran fine. However, after adding an additional SATA drive, my boot sequence does not function correctly. Instead of setting my system drive to boot, I have to set one of my storage drives as the boot device for my system to work correctly. If I set my system drive as the boot device, I'm told that there is no bootable media.

Which SATA port is your system drive connected to? Which SATA port is your storage drive connected to?
