X870E Godlike, stutter/very slow

I'm having this problem where it takes the computer longer than usual to boot up to windows. And when it does, its very slow/stuttery. Its unbearable until i initiate a restart/power off/on(25% chance its gonna be slow/stuttery again). Is this a common problem with MSI motherboards in general? I just came from another brand motherboard and never had this problem until i switched over to this board. I already did a fresh clean installation of Windows 11 Pro with all drivers up to date. BIOS has been updated to the latest version 7E48v1A24.

Spec:
X870E Godlike
9800X3D
64GB Corsair Vengeance
4080 Super FE
 
A62 for Godlike, no change whatsoever.

Stutter on every reboot

Also crashes immediately with Elgato 4k Pro in the PCIe slot directly connected to Chipset when capturing my 2nd gaming PC.

After running nearly year without any pcie gen issues, suddenly got my M2_1 to gen1 speed after windows update and restart, plus my SFP+ network card in 3rd slot stopped working.
Did 5 restarts and no change on A54 so updated to A62 and so far looks ok, M2_1 back to x4 and NIC in PCIE_3 works again.

Maybe trying to change the PCIE3 to x4 in the BIOS? (If you do not have M.2 SSD in M2_4 slot.
That's exactly how I have it connected. Forcefully Set to x4. I only have a single drive in m2_1. Whatever the A34 BIOS on the Godlike had, fixed my previous PCIe issues.
